You can, but the plugin should merge the annotations. It should have enough information to update any changed annotations and add new ones. It won't delete them.

That is the way I would do it. You can also copy the annotations file from the "Digital Editions/Annotations" directory. That will load the annotations the first time the book is loaded on the new device. But, it loses the name of the chapter the annotations are in.
