When you say nested, do you mean sub-collections within a collection. If so you could use simple folder organisation. Any android reader should allow it, and I think Koreader will also do it, which works on a Kobo and jailbroken Kindles, but I'm not aure how stable it is. Recently I installed it on a PW2 and it crashes when I alter font properties.

Keep in mind: Folder structure doesn't allow a book in two collections.
