I use very few tags, in Calibre, the only use for a tag on the device would be the one for collections. I seldom download directly from Amazon, none are currently on device.

Where are the .sdr folders supposed to be? This concerns me, as they are in main Documents on both of my Kindles. If they are not supposed to be there, I need to fix that!
My system is Windows 7 and I send to device from several different Calibre libraries.

It gives you top level A, B, C, D, ..., Z folders for your authors. That should greatly reduce the chances of hitting the 2000 item per folder limit.
That said, if you're seeing .sdr folders in the main documents folder (that were from books transferred with Calibre), it seems to me that your Send to device path below is being overridden somehow.
