When you have your Mars connected to your computer, Calibre will detect it and there will be an option called something like "device setting". There you can set the path to the folder where you keep your ebooks on your sd. You can also set it to sort the files into author folders, and how you like the files to be named (fro meta data). Also if you add folders within the first level of folders, they will be listed along with the first level of folders.
As default the Mars will look for ebooks in folders called books on the root of your sd and in the internal storage. You can change that in the settings though.
