Have you run Library Maintenance? That cleans metadata.db of dead records (records are normally just marked as unused on most DB systems).

If your DB has grown, it may exceed the file system (formatted type) allowed size.
What is the size of metadata.db?
What format type is used on your disk?
What OS and is it 64 bit?

Many folk have lots mor books.

What eats DB space, is big comments (I have see a sample chapter there ), many custom columns.
