At some point, you're simply going to have to realize that not enough people want what you're looking for to justify its development. Epub doesn't do what you want and PDF won't be taking over as the predominant ebook format. Ever. Move on. Annotations that are included in the ebook itself is not going to be a thing.

I agree with you that Epub has better features than PDF. For example, it allows we to change font size. But it will remain incomplete unless Annotations feature exists.

Meanwhile, Adobe is already providing DRM for ePub. Perhaps, in the future, it can simulate the properties of PDF to the features of ePub. That would be nice. :-)
