But -- Aha! -- I mounted the Nook on the Mac desktop and ran Disk First Aid, and the problem went away. So I'm guessing the Nook just gets its shoelaces tied together and falls over from time to time.

I have over 1500 ebooks on my nook STR with glowlight--on the sd card--it seems about every couple years I have do a factory reset and format the sd card using the nook's formatter. Just remember when you unmount the nook it is SLOW, wait a couple of minutes before unplugging it from the usb cable.
My best practises--with the nook STR and STR with glowlight is:
- Before plugging the usb cable put it to sleep.
- Plug it in let calibre detect and read the device metadata.
- Sen new books to the nook.
- Eject the nook, wait a minute or two after calibre say safe to unplug.
- Unplug the nook.
- Wake it up go to library--Do not open a book until all the new books show in library.
