When you "close'" Calibre, it remains running and should show up in the system tray.
I also keep non-lrf versions of my books. LRF is a dead-end for ebooks. I can't say I'll always have a Sony Reader, nor could I say that Sony will always support their LRF format. Mobi, Lit, ePub all have the advantage of being converted to other formats.
