What you are seeing is pretty common. If you want to have a document with even moderately complex layout look the same on different renderers, you will likely need to have different versions of the epub tweaked for those renderers. Been there, done that, worn my teeth down.

You won't want to think about the issues when trying to make a document look the same on an epub2 renderer and an epub3 renderer. Dante said it best: "Lasciate ogne speranza, voi ch'intrate".
