To those who have sent me a debug log, thank for that. I gave me the clue as to what was the problem. From that, I can reproduce the problem.
The problem happens when metadata management is not set to automatic and a book is sent to the device. Changing the setting of metadata management to automatic will solve the problem. This is on the "Sending books to devices" page of the calibre preferences.
As rule, I recommend this setting to be used. Without it, collection management and metadata updating will not be done when you connect the device. It does add extra time to the connection, but, unless you have many thousands of books on the device, it is still fairly quick.
I'll fix it as soon as I can, but, until the fix is released, I recommend changing to automatic management.
To fix the problem for books recently sent to the device, you can either resend them, after changing the setting, or remove the metadata.calibre file from the root directory of the device and running calibre. Or you can download to an older version of calibre.
Edit: I've worked out what was wrong. I just need to test the fix a little more.
