Conversion from epub to mobi are out of scope here, this thread is only about KFX; anyway I will tell you that yes, mobi does not support page numbers so you will always loose them.
If you really want to have page numbers on mobi, with kindles you could use the follwoing (cumbersome) procedure:

As per errors: without the error log I think it's hard to tell.
In general, the epub files must have contained some problematic structure that the mobi doesn't.
