The JS Tweaks simply dynamically change the Standard Calibre Preferences for individual Libraries.
Your question is not really about JS, but rather about what flexibility there is in Standard Calibre Preferences.
JS just automates the changing of the Calibre Preferences whenever the Library changes so that you don't have to constantly change the Calibre Preferences manually.
What Calibre actually does with its own Preferences is up to Calibre.
