Also note that when you open an epub file in the editor, byudefault its metadata, and therefore its OPF file are updated, you can turn that off in the calibre integration section of the editor preferences.

That was it. It was being changed when I clicked on EDIT BOOK. I used to have this option unchecked, but I recently formated my PC and forgot about it.
Now it doesn't rearrange my entries, but it still remove blank lines I added for separating groups.
