calibre does not touch files on import by itself. Do you have some third party plugins installed such as DRM removal plugins? Try disabling them and see.
Also note that when you open an epub file in the editor, byudefault its metadata, and therefore its OPF file are updated, you can turn that off in the calibre integration section of the editor preferences.
