This is fairly similar to how I have my eBooks sorted now, except I make use of Genre. I may not always know the name of the Author I want to read next, but I will always know what Genre I want to read, it is a huge help to me to have all my SciFi sorted together, separate from my Fantasy and Romance eBooks. My ideal folder layout would be:
eBooks/Genre/Author/Series # Title.mobi
