Update: The Job Spy plugin recently added a tag scrubbing utility.

I'm quite happily using a combination of Excel/LibreOffice Calc (to maintain the tag wrangling rules table) + Job Spy to handle AO3's freeform tags.

Current workflow is:
#freeform -> #tmptags (run scrub against this cc) -> #{relationships|characters|tropes}
