I haven't noticed the changes Sigil makes on opening an epub causing any changes in the opf line numbering. The changes are more related to changing the file locations in the manifest when Sigil forces it's subdirectory structure.

Even if it did, epubcheck would catch the error at it's new location. And yes, I am anal enough that I add the FlightCrew and epubcheck plugins as part of my base Sigil installs.
