I'm running Linux, is it something to do with permissions? In the past Calibre has just worked. I installed Calibre from the instructions on the site and not through the repositories for my distro so I have the latest version.

EDIT: Oh yeah, I get this error when trying to save to disk: calibre, version 3.32.0
ERROR: Not allowed: You are trying to save files into the calibre library. This can cause corruption of your library. Save to disk is meant to export files from your calibre library elsewhere.

A calibre library is just a directory containing a collection of subdirectories and files. Just use whatever tools you use to backup other data

Many Linux users use rsynch to do backup/restores.
