I would look at a rogue A/V that is 'fixing' the contents of zipped files (badly ) EPUB is also a zip with a specific 'structure'.

7 years of using Calibre and MANY BOOKS, never had an issue. This is something ELSE, with your system or general computer use methods (some super-duper-extra-special file compression?) .
