You can make a back up of your database (you have of course to do this before it gets damaged) by selecting:

tools > back up and restore > back up > back up db.sh
When you need, you can restore your database by selecting:

tools > back up and restore > restore > restore db.msh
There will be displayed a list of your backed up databases. When you select one of them, it will replace your current database. (The name of the back up files contain the date when you created the back up, e.g., KR.sql 171005 2146.gz is the name of my backup from October 2017.)
Before transferring books to the reader you can check them with an epub validator (you can find some online). Transferring only valid epubs might help to prevent difficulties. I cannot give any advice concerning the metadata.
