And I've had the problem with all my kobos I think - I converted from Sony with the Glo.
The "silently ignore" option is in the KoboTouchExtended driver. Turning it on means that if there is an error doing the conversion to kepub, the book with the errors will not be sent.

If books are working on the second try, then there is something else happening. Unless you change something in the book, it should fail again. Opening the book in the calibre editor, checking for errors and fixing them should be enough to sort them out. Doing a conversion will usually sort it out as well.
