Very possibly. Calibre tries to match the books based on the metadata in the library and the books. If it can't, you can manually match them and save this for the next connection.

Looking at the screenshots, in the device view, I can see a lot of books with the author and title swapped. If you have fixed these in the library, that would prevent the matching. And the author formats are a mix of "LN, FN" and "FN FN". The former is likely to cause mismatching.

If you have been cleaning up the metadata, I would suggest removing the books that look like the have metadata problems from the "device" and resending them. There is a good chance they will match after that. Hopefully that will reduce the problem to a more manageable state.
