Are you deleting the books using KoReader's file manager? -- the reference to 'onboard' sounds like you are. This will not remove the entries from the SQLite database used by nickel. You might get some interesting error messages when you try to use nickel to open a book deleted by KoReader leaving the database in an inconsistent state.
