Hmmm... not sure what you mean by a "native TOC'. Do you mean the toc.ncx file in an epub2 or the nav xhtml document in an epub3 (with an optional toc.ncx for compatibility)? Or just a file with a list of links to the sections? The first two are required, the third is not. My ereaders use with the toc.ncx or the nav xhtml document as a source for the table of contents.
