Is there a difference between a legit retail version of azw3 and an azw3 that has been converted from another format? (epub,mobi)?

I plan on converting all my epub and mobi into azw3 and have azw3 as the main ebook format, but are there anything that's lost during this process? (typesetting?) and how will such a file differ from a retail azw3?

I hear the best format to convert to azw3 is epub due to their similar formatting, but what about mobi? or is it best to just keep mobi as is?
