That's what putting the light novels in hidden directories and reading with KoReader would do. Allow you to separate these from your other books (they wouldn't show up for the standard Kobo software) you could only read them on the device with KoReader. The hidden directories would be set up on the internal storage. (At least this is how I think it would work. Again, I've never used KoReader.)
