If I understand what you have written correctly, you have a collection of light novels which are stored in separate chapter files? Is there a reason for that structure? You might want to check a calibre plugin called EpubMerge which will let you combine multiple epub files into a single book.

A bit confusing. I would expect the firmware on any ereader to add any readable material into the library. Otherwise why bother to copy them to your ereader? It's not exactly the greatest mass storage device.
