I found your post to be difficult to follow. Also, please don't post the same thing in multiple threads, especially something that long.

Very large KFX files crashing the Kindle firmware is a known problem. Editing the book to remove or down sample large images before conversion to KFX may help.

The handling of cover thumbnails has changed in different Kindle firmware versions. Hopefully that is now working well enough for you. (A lack of thumbnails isn't something that I worry over.)
