The 10.3" size is pretty good for science papers, but with tables and graphs, it can be hard to make out the details without zooming in quite a bit. The Sony's size actually does make a difference, and the screen of the Sony is also slightly whiter.
The Onyx Note wins on flexibility: ease of getting files onto and off the device, runs Android, apps, etc. etc. The Sony is a much more limited device, but if all you care about is reading PDFs of papers and making some notes, then I think the Sony is the better choice when judged by that single task.
