so Quality check says: 0 and if you use Grid view, all you see is generic covers?
OK, lets try and retrieve EMBEDDED covers.
select all: tap 'E" (AKA edit metadata, bulk mode)
(Near the bottom) Change cover: retrieve from book files
(this may be where you marked REMOVE
)
This will only get books with KNOWN (properly manifested) covers inside
