Been using Calibre for ages. Nearing 40,000 books in my library. Calibre pretty well has operated seamlessly all the while. It's the most intuitive, user friendly, piece of software I've ever used. Yet, I was having this same problem, and I couldn't figure what happened. I update the program every time a new update comes out, and I suspect, somehow, the metadata preferences was altered while doing so. This answer and forum corrected my problem.
