Unfortunately, this is a known issue with Android MTP itself, not Onyx. It is prevalent in recent android versions when the OS started using MTP instead of "USB mass storage" protocol.

A solution other than a reboot is to force a media rescan. Some apps have this functionality, or you can search for specific apps (from playstore, f-droid, etc) that just have this function. If you are an advanced user, you can also use adb to transfer files.
