Just delete the Calibre Portable folder. That's it.

If you wish to keep settings and library, move those to another folder before deleting.

You can even have multiple copies of Calibre Portable on the thumb drive (because of tweaks, I use separate Calibre Portable installs for regular fiction, fanfiction and manga).
