One of the metadata items in the mobi file is Type or something. Kindle uses this to display articles in a periodical... almost like a folder/collection. I think the OP want's to be able to change that setting with calibre. It is changeable with mobi2mobi.

There's a thread about this, but I'll be darned if I can find it right now.
