I've read all I can about opf files and it seems Calibre only adds them when it adds a book? But for some reason it doesn't need them anymore? It's a really big library and I want to make sure.

OPF in the Library folder is for Calibre RECOVERY. It should not be confused with the OPF within the book.
If you want to 'export' that OPF and Covers, use the
Save To Diskand set the options (only in Preferences) Preferences:Saving to Disk
