They could add a option in the settings, like "include homebrew viewers" , default set to off, so if one knows he needs a homebrew viewer, he enables that option. On the next iDS sync he gets a menu for selecting "homebrew viewers" he would like to use. Think of a interface similar to the common package managers on Linux or, for something simpler, a list similar to Windows Software list with a "+" and "-" button for each entry.
