@SuperGraham - If you're converting in the library manager it will saved in the book folder. You should be able to see it in the Book Details panel (right sidebar), and it should be available in View->View specific format.
If you're using ebook_convert it will be be in the output file you specified in the command, viz: ebook-convert input_file output_file [options].
