I was under the impression that Download and Transfer via USB downloaded the file to a directory on your PC and then you could transfer it to the Kindle's Document directory via a file copy function. If all you want is the file on your computer, simply leave out the copy to Kindle step, browse to the download directory from calibre and add the file.
