The "My Clippings.txt" file should be there on all the Kindles (but not the Kindle Fire)". And it is visible when connected to the PC. A copy of any annotation made on the device is added to the file.

For storing the annotations, you can use the Annotations plugin. It reads this file and adds the annotations to either the comments or a customer column in the calibre library.
