There's nothing "wrong" with the ligatures. It's a problem at the Amazon LITB, for those of us making commercial books.
Without getting into a lot of our own hard-earned knowledge, the long and the short of it is, it's best not to upload any book with a specified body font (even one that is, of course, overridable), sans that fonts' full ligature set.
That means, you need a font subsetter that can automatically include the ligatures, even IF you are not directly calling them in the corresponding ePUB.
And no, I don't--the size isn't my primary concern, so that isn't something I look at a lot. To be honest.
