I take it you are referring to the external micro-SD card slot? They are supposed to be hot swappable and I have changed cards while the ereader was on. There is the issue that if you have a number of books on a new uSD card, you will be waiting while the books are processed. If the ereader has seen the card with books before, the database already has the card information so the wait time should be negligible.

There have been issues where a card is not seen on insertion unless the ereader is restarted. This issue seems to come and go with different firmware versions and different uSD cards and seemed to affect the Kobo Touch more than other models.
