I'm not sure if there isn't something weird with the way some Kepubs are coded. I just finished one where the 1st footnote in a chapter properly opened the box, but the rest of them in a chapter jumped me to the appropriate footnote page at the end of the chapter (FYI in case you don't know: you can tap on the # of the footnote you jumped from to get back to the page in the chapter).
