Ideal conversion for PDF on ipad 10.5

In the past, I've only used Calibre for converting to MOBI which has converted to well-formatted books. Recently got a 10.5 ipad to read research PDFs and can't wrap my head around why they always come out different than what I've set them to. Ideally, I just prefer to have a default 13 point Verdana font (easier to zoom up in goodreader than down) with narrower than normal margins.

I've set the Preferences - Output options - PDF to the settings in the one pic, does anything look off there? I just changed side margins to 60 and font to 13 point verdana, page options for ipad 10.5 should stay "letter?" I've clicked apply and this should always be the default right?

I own an ipad and kindle, do I always need to specify on the screen shown in the second pic? And what ipad should be specified as the 10.5 isn't in there. Thanks
