There is a file called fb2.xsl.gz in folder usr/local/kobo. If you open it, you can see:

copyright 2002 Paul Henry Tremblay # # Copyright 2011 Kovid Goyal #"
Maybe this is the reason to see the headers like calibre ones
And probably, changing this file css, you can improve it ...
It is nice that our kobo can read fb2, so please tell us if someone in the community can "repair" this file to have a better look and footnotes fully operative.
