Not a problem if you always have an up to date backup at hand. If you do incremental mirror backups, then even on a 122,000 book library it probably won't take more a few minutes a day to a local usb drive, or 10-15 minutes to a cloud host at most.

Did you lose anything else - gui.json contains a heck of lot more than the list of libraries, have a look for yourself with any half decent text editor (i.e. anything but notepad )

When I hear of lines text in the middle of a json file falling of their perch for no apparent reason, I tend to be less sanguine than some of my colleagues
