As you have a Kobo ereader, you have the only type of device that has any real recognition of series info. Because of that, the KoboTouch driver can set the series info. But, it only uses the in built series column. My Kobo Utilities plugin can also do this, but again, it also only uses the in built series column.

A common way series are handled for other devices is to use a metadata plugboard to add the series info into the title when sending the book to the device. You could use this to put both sets of series into the title. Or, put the main series into the series info on the device and the secondary series into the title. With the latter, if you sort by series, it should sort by the title within the series, which should give you what you want.
