Well, that is the purpose of this plugin - copy the annotations from the device to calibre. For me, most annotations are temporary. I mark problems in the book for fixing, or something I want to look up later. For others, the problem is getting them off the device somehow, what they do afterwards, I don't know. The plugin is designed to merge the annotations for a book over time and from different devices. So, it is a way to store the long-term.
There are also other solutions for fetching the annotations for different devices. I know about the other methods for Kobo devices, but have no knowledge about any other device.

Just clear the column you used and do the import again.

The plugin reads the file but doesn't change it.
