1st set Preferences: adding Books: (adding Actions tab)
(Tick) Auto merge: Create New record for each duplicate FORMAT (A Mobi and EPUB will merge. 2 EPUB willnot)

The select a group of books in 1 : right click: Copy to Library: <Destination>
(I prefer small batches. YMMV )
If fields are different, Calibre offers to create

Then use the Find Duplicates PI along with the viewer to choose which to delete
