I'll need to check, but I thought there was an option to retain separate files for each EPUB merged. I no longer do this task personally, outsourced it to 'head office'
Now all I do is to write
some of the notes, and send them, as .ONE files, to HO.
The EPUBs we merge have a single xhtml file. The DOCXs have a document header, which end up as H2 headers which are used to create the ncx TOC in the EPUB - we don't have a traditional TOC at the front.
