There have been some strange problems if you don't have a one-to-one relationship between the ToC entries and the files. I thought they had been fixed, and I wouldn't have expected the behaviour you describe. What firmware version are you running on the device? And what calibre version.
Beyond that, I think I would need to see book with the problem. If they are under copyright, they can't be posted here. If you could upload both the epub and kepub version somewhere and send a PM with the link, I can look at them. Or PM me for an email address to send the books to.

Calibre is 3.7 and Kobo Aura's software is 4.5.9587 (13/07/17).
And yes, TOC is displayed correctly.
I noticed that if i start the kepub from the beginning the order of chapters is correct, after first it goes to second and so on, but if i select a chapter straight from the index then the problem occurs and after chapter 15, for example, it goes to 14.
Another thing i notice is that in the bottom (after i hit this symbol <-> to bring up the scrollbar) it should appear the name of the chapter i'm currently reading but, instead, what i see is the name of the first chapter of the TOC.
